The Phantom Thieves would certainly fit in Tokyo Mirage Sessions #FE Encore better than the SEES members in Persona 3 and the Investigation Team from Persona 4, as they just looked like groups of school kids (except for Koromaru and Teddie).

A Mementos Dungeon & Secret Boss Battle Would Be Awesome

The best way to include the Phantom Thieves in Tokyo Mirage Sessions #FE Encore would be as secret bosses in a new dungeon based on Mementos. Tokyo Mirage Sessions #FE Encore is including at least one new dungeon, but one based on Mementos from Persona 5 could make for an excellent post-game challenge stage.

It has been revealed that Persona 5 Royal will have DLC battles that pit the Phantom Thieves against the protagonists of both Persona 3 and Persona 4, so why not the do the same thing for Tokyo Mirage Sessions #FE Encore?

Tokyo Mirage Sessions #FE Encore will be released for the Nintendo Switch on January 17, 2020.
